This one is just plain wrong. They aren't in the web root, they are in the application root!

Can I locate the parsed and plugins folder outside the application root?

Best not move them. The Fusebox Core Files are set up to have the parsed and plugins folders located in the same relative paths as the application. You might get an error if you move them elsewhere.
